I'd assume that you'll have to note the historical facts of the
situation ("Sorry, but there were no combatant positions for women in
WWII") but also provide "excuses" for women characters.  For example,
"she was a cargo pilot who while transporting a fighter plane got jumped
by the Luftwaffe and fought back, impressing her commander so much that
she's given 'unofficial' status" (I think something similar, though
without the unofficial status, has actually happened, though it was
probably Gulf War), "she's disguising her sex" (much more common in the
Civil War), or "she's a social experiment".
