Following on from the Star of David idea (and the point about Dachau, which is well taken), how about this?
 
Each man is still shot through the heart, but a man standing nearby then places a stone marked with a rune into the wound, and it absorbs all of the blood in the man's body as he dies.  This would create a bloodstone (as opposed to a runestone.)
 
A bloodstone would work (in game terms) as a runestone, but would not require the experience investment on the part of the adept to create. However, it would always burn out after a single use. One death = one rune = one use.
 
This would be a (un)reasonable method for the SS to power their magic cheaply. It would mean that the SS intend to turn the Jewish population into batteries for SS blood magic.
 
The PCs, of course, would understand absolutely nothing about any of it, they would just see people being shot and stones placed into the wounds, and then (possibly) the stones being removed a few minutes later, now dark red. Odd.
 
As for the shouting of 'I am a traitor', well, that could just be because the SS are bastards who don't pass up an opportunity to humiliate their victims.
 
I'm not completely familiar with the magic rules, would doing this unbalance them?

Great storyline and research!

Ok here is an idea...

How about the Jews are each carrying something like a small rod during their march (The idea is that the Nazis are using their agony to power these portable blood mage devices). This could be tied into the Brute thing by having the characters witness the rods being used to transform soldiers into Brutes (or maybe find them on the bodies of the brutes they kill)..

You could also use the yellow Stars of David that identify them as Jews as the 'receptacle' for the energy (This is a little bit less obvious. The characters would simply notice that several SS men wade through the bodies collecting the Stars. The characters would be left wondering the significance. Are they just collecting trophies? Are they simply recycling or using it to count the dead? Or is there another more sinister reason?)

I would skip the surprise effect because the Nazis would have already had Dachau running and experimenting for six years before this time.
