Here's my full example: One of my players has a character with shootin: pistol at 3, but he doesn't have the points to purchase shootin: rifle at the 3 points for a new concentration. Could he just buy Shootin: Rifle 1 and develop it seperately from Shootin: Pistol?

I suppose you could do it that way... but I am confused as to why you would want to do that. You are going to end up with a character who is a good shot with a pistol, but really, really sucks with a rifle, and you had to spend a point to do it. Why not just buy the Shootin: pistol, don't buy any Shootin: rifle skill, and just default off of your Shootin: pistol when using the rifle? You suffer a -4 penalty, which means you are going to still suck with the rifle, but at least by doing it that way, sucking with the rifle is free. :-) Also, when the character does get 3 bounty points available, he can "spend some time practicing", and buy the Shootin: rifle concentration at that time.
