These are things you would have to do to destroy the Catholic religion. 
The Vatican is a place, a small nation completely within the boundaries
of Rome.  I figured that it would have gone up with the rest of Rome, but
still leaving all those out-of-the-way churches, nunneries and
monestaries that have no reason to be targeted.
One of the main strengths of the Catholic church is their unity and
communications network.  I'm saying that once you remove that top central
authority and the individual outposts' ability to talk to each other,
there's a lot of potential for weirdness (look at the difference between
Catholic practices in South America and the US today).    Someone might
establish a "New Rome" type thing in North America, as there was in
Canticle for Leibowitz, but not all followers fo the religion would just
fall in line behind it.
In short, you'd end up with what the rest of the world is already full
of; fragments of once-powerful organizations all competing and allowing
for some major strangeness to continue going on in the world.
