Well, I'm no engineer, so I could very well be dead wrong, but I think
that pulling the ship to the surface should be the first priority.  Get
it to a drydock somewhere and plug the holes on land (this will also
allow water to drain out), clean the bad boy out, refit whatever
systems need it, and put the puppy back in the water.  It wouldn't take
more than - in my estimation - a month with proper naval facilities. 
In the Wasted West?  Years maybe.  Less with nautical-minded Junkers
around, possibly.  I believe the second Epitaph has Junker power(s)
designed specifically for watercraft.
