Sounds like either your delete button is sticking (or your mouse button),
or you might have tooooo big of a folder.  Do you have like hundreds &
hundreds of messages in your mail box?  If your mail is overloaded, some of
the buttons will start covering two or three messages at a time.

Do you have a button to click to get into the different folders of your
mail box?  On mine, reading from the top of the screen down, there is the
menu bar (file, edit, view, mail, & help), and then the tool bar (new mssg,
reply, forward, etc), and then immediately below that is a spot where it
shows what folder I am in (Inbox), and an arrow at the end which will give
me my choice between Inbox, Outbox, Deleted Messages, and Sent Messages. 
You can click on deleted messages to find those you accidentally deleted -
& it will even show them as either read or not read (same as your inbox),
so you will know which ones you missed.

Word of warning though, if your mailbox is configured the same as mine,
your deleted messages really do disappear once you exit your mailbox.  You
can change that by going into mail and options, and then under a subtitle
(mine would be "read") there is a choice of "empty messages from the
deleted folder upon exit".  You can make sure that box is not checked if
you would rather.  Although that could be part of the problem - you might
have literally tons of messages in your deleted box!

Sorry about going on so long on this - these computer things are difficult
to put into just a few words!  Hope some part of this might help!  Good
