The only restrictions on Marksman of which I am aware are:
 
1- Target must not be running or making a double move.
2- Shooter must not be disturbed (make Concentration checks as appropriate).
 
Unaware targets are actually covered in the 'Getting the drop' (or a similar name; I don't have the book handy) section. If I remember properly, getting the drop on someone always allows you to make a coup de grace shot / melee attack regardless of the feats or skills you possess.

I believe the Marksman feat requires that the target be unaware of your presence/flat-footed? Thus, the ability to coup-de-grace _anybody_, even if they know you're there is a big improvement.  See _Quigley Dow Under_, for example.
