While the Vatican probably didn't have any real enemies participating in
the Last War, looking over a list of the places that DID get bombed leads
one to believe that military strategy wasn't the only force guiding the
missiles that day.  There are a lot of places mentioned in the books that
"had no reason to catch a City-Buster, but did anyway...somewhow."  I
think the Reckoners messed with the targeting of the missiles in order to
make sure they wiped out any chances humanity had of fighting back
afterward, and I'm sure the Vatican was high on the list.
Besides, the rest of Rome probably caught a nuke, and that would've taken
the Vatican with it.
