  You have received some good advice here.  Along with your trainer you might contact the Pyr rescue group in your area.  They deal with alot of Pyrs and must face dominance issue frequently.  Also you might ask Judith Miller or Barb Bowes (both on the great_Pyrenees Yahoo group). Barb is chairman for Penn-Dutch rescue and Judith breeds and works with NM rescue specializing in Pyr working dogs.  They both have a great deal of experience and I think they both belong to pyrnet also. 
 
Also, you might ask your trainer about Bach's Rescue Remedy for your shy Pyr.  It is a homeopathic anti-anxiety solution that can be dropped directly on her tongue.  It will help with the shyness and perhaps help her understand your male better. 
 
The hardest part of the process of socializing them will be remembering that you are always Alpha.. there are no gimmes in the dog world, everything is earned. Sit for food, Sit to go through a door, Sit to get a pat.  It is important that they view you as an impartial arbitrator. Inappropriate behavior is punished by banishing (ignoring, time out, separation from the pack) and good behavior is rewarded by treats, pats, kind words. 
 
It will come around, dogs can and do learn and relearn (as long as the abuse has not been too sever, and the genetics are not bad) it is part of their survival instinct.  Will it be perfect --probably not.  But it will be Pyrfectly alright!
